In order to conduct its business effectively, the IUCEA is made up of the following Governance Structures:
The Annual Meeting
The Annual Meeting is the Apex Governance Organ of the Council. It consists of the following:

The Secretary General of the East African Community.

Permanent Secretaries responsible for Higher Education.

Public/Private Corporate Members.

National Councils/Commissions for Science and Technology
-
Private Sector.

Heads of the Councils/Commissions for Higher Education

Senate Representatives.

Representative from International Organizations.

Vice-Chancellors/Principals of of both Public and Private IUCEA member universities
The Executive Committee comprises of the EAC Secretary General, Permanent Secretaries of Ministries responsible for Higher Education and Vice-Chancellors of Public and Private Universities.
The IUCEA Secretariat: The Secretariat is the executive organ of the Council and operates under the Executive Secretary assisted by the Deputy Secretary. The other fully fledged Units are Academic Affairs, Accounts, Projects and Programmes, Human Resources and Administration, Corporate & Public Relations, Information Communication & Technology and Internal Systems Control. The Head Quarters of the Council is located in Kampala, Uganda. In September 2006, the IUCEA Governing Board approved the IUCEA Five-Year Rolling Strategic Plan for the Period 2006/2007/ to 2010/11.
